In latin, Æ is generally pronounced ai (same as in lair, hair or pair). But because nobody knows how the ancients pronounced latin, there isnt any accurate way of saying it.
Having said that, people will laugh if you call the album 'enema'.
I pronounce it AHH-nima. But dont let that stop you from saying it otherwise. Like i said, there is no sure-fire way of pronouncing the latin Æ dipthong.

Adam clarified this in a recent radio show (which I'm sure he's done tons of times).
Ænima has the same pronunciation as anima.
Ænema has the same pronunciation as enema.
To clarify for Him... Adam pronounce the album title like "on".. onima

We must keep in mind that aside from this album title, the word 'Ænima' does not exist. Its a play on words on Carl Jung's concept of the 'anima/animus' and the gut clensing 'enema'. The dipthong blurs the 'a' and 'e' so that it takes on a dual meaning.
Not being a real word, i guess its open slather to how you want to pronounce it.
well, the latins were complete assholes. when creating their language, they said...
"hey, lets make this language really fucking hard to pronounce!"
thus the title Ænima came about. the latins pronounced it with a spanish "enn-yeh" sound. so its really...
enn-yeh-eeh-mah.
see? im a college graduate!!!!!!!!!
As opposed to English, which is perfectly coherent.
Except for gh making a "f" in enough.
Or i before e, except after c (or after w, as in weird).
Or o sounding like "oh", "ah" and (once) an "i" in women.
Or ti making "sh" in motion.
Wow, I thought it was cleared up when the band members pronounced it. Isn't it officially pronounced ON-e-mah ? soft e though... sounds like "all of the"

1995-12-31, Maynard announces that they are going to play a new song about Los Angeles falling into the ocean, and it's called "Enema". The death-metal esque "hey hey hey" is nice too.
