I kind of always really looked at this song as having more than one meaning (like all tool songs). I think that in looking at it literally, it is about something or someone taking away all that belongs to you, or disproving something that you believed. its evident in the line "this ground is not the rock I, thought it to be"
But in responding to what you said, I think it could very well be about religion. Not necesarrily someone pushing beliefs on you (thought that happens quite oftenly) but more something coming along to disprove what you believed to be true about religion, or about anything. To me this song is like the Ænema of Undertow. It seems to be about being cleansed (cleanse and purge me in the water) and coming to a greater understanding of things. Or it could just be about losing your house in a flood, and having to decide what to grab before you leave.......
