From the fabulous TDN Tool FAQ (http://toolshed.down.net/faq/faq.html):
G1. "Ænima?" What's that all about?
The Tool tradition of mystery continues with the title for their latest album. The title is reported to be a mix of the words "Anima" (a Jungian term) and "Enema" (you know). It also perhaps pays homage to a book recommended in the band's newsletter called "Ægypt."
G2. How do you pronounce "Ænima?"
As they do with good music, DJs across the country are butchering the pronunciation of this not-quite-a-word. Some of the band have been heard saying "enema"; though I'm told it is pronounced "ON-ima", giving a nod to the two words which comprise this title. This despite the fact that most words beginning "Æn--" should be pronounced "Een--", but they made up the word, so they can have their cake and eat it too, I suppose.
G60. Why is the song spelled differently than the album title?
Clearly, since "Ænema" the song title must have a different meaning than "Ænima" the album title; that whatever "Ænema" represents must not be representative of the whole album.

I think it's pronounced Inema (the "i" being a long vowel). I could be wrong though.

I pronounce the album title and song title, ey-nee-ma and
ey-nuh-muh respectively.
Hey, if the band can't stick to one pronounciation for each,
then I guess they're leaving the ball in our court.

Oh-knee-ma I believe is how it is said whether or not the band wants that or not. I'm pretty sure, but not positive. And to answer your question about what they mean, one of them is the the female version of you in your dreams (this is for men). The other is the male version of you in your dreams (this is for women). It is actually quite fascinating, I believe that you might find information on it in the FAQ section of this website. And if you are really interested in it, you can look at Jungian theories and so on to further your knowledge.
